When all rows are expended, the conditional formatting will apply properly. However, when collapse any row, the conditional formatting is gone. I saw this Q&A thread but in my case I need to use Fill type Gradient (not Solid as per older thread.)
For Gradient I have no option to apply conditional formatting to Values, Totals and Subtotals.
Is there another way?

From my own testing this is still not possible in Quick Sight.
This was requested awhile ago but I haven’t been able to find an update. I will mark this topic as a feature request as well for the QS team.
In the meantime I think the best option would be to use the solid fill and try to add more conditions to get close to the gradient effect.
