On dashboard, I have controls which are based on a a dataset and show only relevant values in the controls based on other controls selection.
In The dashboard, when clicking on the control 3 dots, it show a “show only relevant values” option.
When clicking on it it shows a tooltip window which I want to get rid of.
How can I do this?

This is currently not possible since this specific feature is within the Quick Suite UI itself. The only way in which you might be able to remove the tooltip is to embed the dashboard visuals onto a separate page and implement that behavior.
However, I will mark this post as a feature request so as to promote further awareness to this question for the AWS Team!
